Memesa-Tools

This collection of tools forms the basis of a pipeline for the complete enumeration of the number of solutions present in a model that maximizes a single objective function. If you require more assistance with the tools or more information on the content of this site please free to contact us.

  • 07 July 2015: A new and more user-friendly version of our pipeline is available for download now
  • 07 April 2015: Our paper describing the theory and implementation of CoPE-FBA 2 is published: The interplay between constraints, objectives, and optimization for genome-scale stoichiometric models.
  • 17 March 2015: Google Codes is shutting down, so we are currently migrating our Google Code website to this SourceForge website.
  • February 2015: Our manuscript where we describe a new pipeline to characterize is accepted in PLoS Comp. Biol.
  • February 2015: We provide a more user-friendly version of CoPE-FBA 2.0. Main update: improved argument parsing. We also provide several shell scripts that make the pipeline easier to use.
  • October 2014: We developed a new and improved version of CoPE-FBA which (i) provides a huge speed improvement and (ii) allows for a unique characterization of the optimal solution space.
  • Augustus 2012: Our paper describing the theory and implementation of CoPE FBA is published: Optimal flux spaces of genome-scale stoichiometric models are determined by a few subnetworks.
